when looking for TDC we rotate the engine counterclockwise even though clymer repeatedly says clockwise.
does this mean when the engine is running it runs in counter clockwise direction ?

yes.
the clymer is wrong.
put the bike in 5th gear. turn the flywheel w/ your 17 mm offest wrench, and watch which way the rear wheel turns.
