Where do they go?... and what do they connect too?...

They go here,... and they connect to nothing.  They should be open to atmosphere...

Sooooo.... does that mean i can just cut them 1" short from the stem and call it good? Cause mine are just a-danglin in the wind atm and not really effecting anything.

Wouldn't there be a reason why they bring them up higher ? Suppose they could splash 1" or more,......or maybe pick up dirt easier ?

Mine were routed to the airbox when I bought the bike, which was bone stock.

Mounted up high is to prevent water and dirt from getting in, some dirt will find its way in no mater what but a tiny amount. To answer the question yes you could have a 1 inch nipple.
