Then those laws are illegal.
The basis of separation of church and state in the United States is primarily derived from the Establishment Clause and the Free Exercise Clause of the First Amendment, which together prohibit the government from establishing an official religion or interfering with individuals' rights to practice their faith. This principle was famously articulated by Thomas Jefferson as creating a "wall of separation between Church and State."
If those laws are based on "established religion", they are illegal. The Military has its own laws, courts, and court officers. Forcing ANYONE to comply with the illegal laws is illegal. A few laws are similar to "religious" laws, but existed before there were any major religions. Stealing and murder were against the law in most places before Christianity existed. Just because they are in the Ten Commandments, the Talmud, or the Koran doesn't make them religious laws.
