Need a bigger pic, include the whole carb and some of the cylinder.
My guess is you don't have the carb in straight.

If I use the supplied nylon spacers, the bracket comes down and puts pressure on the carb.
I don't think that's good.

I see what you're talking about - how the back side of the carb protrudes above the frame. Normal. Take a look at this photo from the Clymer manual.

Check the motor mounts. See if you have the thing tilted forward a hair.

Some of the stuff on RYCA's is a bit fiddly.......not everything is a perfect fit. Sometimes a bit of adapting it is required.

Dave is so correct ! Be creative , if you don't like it change it there are no rule books ! I changed all kinds of stuff and some stuff worked fine from
Ryca !

You must always keep in mind that all frames are not created equal.
It is not unusual to find some have more room while others have less.
They are not cut and welded by super accurate robotic equipment.
Nope, not at all. I think the manufacturing and assembly lines for the LS650 are populated by factory trainees.
No doubt it is some "Cost Effectiveness Policy".
