So I washed both the S40 and the Ninja 250 today. Took them both out for a "blow dry" and all was well. Both rode solid and stable as always.
Was walking down the driveway tonight and found this M6 1.0 x 1" bolt laying in the driveway. I looked over both bikes pretty well (short of taking anything off/apart) and can find no missing bolts or any that match this head stamping. Clearly must be something after market but I checked all of the bolts in my shop supply and no match.
I checked the 4 wheeler as well. No dice.
I can see under the head flange that this bolt has been turned down on something before, but it is pretty darn clean to have been in a motorcycle for a while if in fact it was on a motorcycle?.
I'm wondering if it may have fallen out of my tool bag, which I was messing with this morning, and it fell on the bike and bounced off in the driveway.
So...anyone have any idea where all on the S40 a bolt of this size goes so I check all the right places just to be safe?

That looks a lot like the right side bolts on the chrome headcover caps....on the Savage.

The recess in the head makes me think it's not OEM Suzuki.

That bolt does have the recess in head.

Most motorcycle problems are caused by the nut between the seat and the handlebars. Make sure yours isn't too tight or too loose.

It is definitely not OEM Suzuki. I looked all over the bike and no other bolt heads look like that and I do not recall ever having done work on the bike requiring removal of any bolts of that size. The PO never worked on the bike as I got it with just 400 miles on it.
Dave, I'll check those head cover caps tonight. I looked online and #33 is what I assume you are referring to?
Odd thing is my "mystery" bolt is 1" / 25mm long and all of the 6x bolts listed on S40 the parts fiche are at least 50mm or longer. It looks eerily similar to a radiator bolt on the Ninja that I was messing with last year. I am going to back out the one that is in there and see if this one matches the size (head stamps are different) as it may have been a leftover from that project and could have just as easily bounced out of my Ninja trunk. Do you think NASA would worry with this or just chalk it up to something that isn't mission critical?

The bolt I was thinking about is from the other side - but the photo I found shows the bolt heads are not dished.
There is one chrome bolt on the cylinder head cover that does somewhat resemble the one you have....I will get a photo of it tonight. (Unfortunately the photos that were in the Tech Section were photobucket and they are gone).

Thankfully I have a small lighted borescope so I can look around on top of the head (and other areas) on both bikes without having to take the tanks and farings off.

I'm not sure about size, but the head looks a lot like the seat bolts.
I take the seat off everytime I wash the bike.

I didn't mention that it is the left side and is 20mm long.
The right side are 25mm long and don't have the flange.
Maybe they changed slightly from year to year.

Thanks for the feedback gang. Here's where we are as of present:
- I checked the DYNA muffler bolts last night and they are all intact.
- I am positive it is an M6 x 1.0 metric, not SAE. I have a set of bolt and thread gauges.
- I checked my chrome head covers at lunch and they are intact with all required bolts. Mine on the right side have the really wide flange, wider than this bolt does. The heads on the left side were hard to see at a glance, but they are intact.
- I have completed the seat raise mod so the front clip of my seat doesn't use the stock bolts. I have an additional 1" stopper on each bolt and they are both maybe 2" long and both intact.
- The "side" seat bolts are shorter, and plus I don't have these on my side bolts any longer. I have my homemade wing bolt for quick seat removal.
So...the mystery continues. I'll get the borescope out after work and peek around in there and do the same on the Ninja.
My suspicion is that it was a bolt that I either lost in the S40 long ago and it finally fell out of whatever crevice it was in or it bounced out of the trunk of the Ninja. I was messing with the Ninja trunk yesterday morning and some junk I had tucked up in there and it could be a bolt that I threw in there for some reason that found it's way out.
