Ok I've got a 2006 with 7000k mi I only rode it a few time before tearing it down and rejetting the carb, new exhaust and hardtail kit (RYCA)
It seems to be running great but I have a small chirping sound when you first accelerate. not sure if it's normal, I did take off the top chrome covers also. I did install a new plug 10 ish miles ago and it looks good.

any ideas will help. I have a manual and will be checking the valves this week.

I have an 06 as well.  Is your belt aligned in the middle of the rear pulley?  The pads in my rear hub had some wear so I did Dave's mod.  Worked out pretty good, the chirping is much less apparent.

Has an aftermarket speedo, I will check that. I do have a new exhaust gasket so I'll start with changing it.

Does it do it as you slow down? try letting it slow down gradually with out using the front or back brakes.
Listen to it and see if you can tell front or back.

If you have changed to a chain that has eliminated one thing.
Air filter... might have given you the problem
Exhaust even though not leaking might be compressed enough that a larger baffle would give it a chirp, if your baffles are small then I doubt its the exhaust.

My reason for the slow down without brake is rotor warp... highly unlikely, but narrows your chirp down.

Does it only chirp under torque? or can you produce it without getting it in gear?

Just some thoughts for you to try...
