I removed the passenger foot pegs since the rear wheel is off, now what to do with the holes in the swing arm. I've looked at Ryca CS-1 pictures but it's difficult to tell what others have done for this particular issue. I've considered putting the bolts back in with acorn nuts or using plastic plugs. A friend suggested grinding this mess off and filling the holes. Other ideas?

Good spot to mount an extra side reflector. Visibility is never a bad thing...

On our two RYCAs (RYCA Double Build thread), I used a dremel tool to just smooth them up a bit, touched it up with rustoleoum automotive gloss black, and then just put matte black plastic hole plugs that just snap in. I got 'em at Home Depot or Lowe's, I forget which.
There are about ten places where those hole plugs of various sizes can be used. I plugged all the holes I could, just to clean things up a bit. There are holes of a larger size on the inside of the swingarm, as well.

Thanks Gyrobob. I'd planned to use the plastic plugs on the inside of the swingarm and have used them elsewhere too. The Ryca kit is due to arrive this week - I'm sure I'll be hitting your build thread for some tips!

I thought about mounting frame sliders in mine,... but those boogers are expensive...

Follow-up: I shortened them at the "shoulder" point and sanded the cuts smooth. After primer and paint, it looks OK. From the build guide, it looks like one of the peg points gets re-purposed to hold the brake light line and the other, well, at least it's the shorter of the two.

I went to the hardware store with metric allen head bolts that mounted the footpegs and got two metric nuts that fit the bolts and two washers. Painted the nuts and washers with gloss black Rust-Oleum and then put the allen bolts/nuts/washers back on sans the footpegs....with the black paint the nuts and washers they were almost invisible until you got a few feet away. Hope this helps. FYI...use blue loctite on the nuts.....just in case.....if those nuts fall off there's nowhere for the allen bolts to go but back into your rear wheel spokes... :'(
