Anyone know if Suzuki sells a new engine-trans assy, minus all the external bolt on parts,......kinda like a short block in automotive ? (for savage S40)

Our dealership said no.  I was checking my options when I thought my motor was bad.  No such luck....

There are a couple of cases and whole motors on eBay.   The cases are in the $200 .. $300 area and the motors are $600 .. $700 + ship, and ship ain't cheap either!   You're probably looking at $800 .. $1k total.

Yeah, if you're going to buy a whole new motor, you're better off looking locally. Try your local Craigslist. If you're looking at spending a grand or so, you could buy a complete low milage bike for that around here... especially if you wait until Fall.
Finding something like that brand new is not going to be easy, and probably not worth the money.

Why are you looking? Do you need an entire brand new motor?

Everything in the motor is replaceable individually. No need to replace the entire motor unless you just dont want to deal with it.

Whatever the problem is it can be repaired. If its something major like a cracked case and seized crank then it may not be cost efficient though.

The main limitation would be your capabilities, time and tools. But if your talking about "short block" type of purchase you may have the capability.

Splitting a case and replacing gears is not that big of a deal on a bike like this.  It just takes some time, patience and a little care.
