Besides setting tdc on the rotor with the timing mark on the crankcase, and setting tdc on the camshaft and camshaft sprocket with the index marks sprocket, do I need to set tdc any where else?  do you align the index mark on the crankshaft with anything?

no
the crank is a 2 stroke device untill it gots a cam (up, down)
the cam is a 4 stroke device (suck, bing, bang, blow)
once married together at TDC, till death they separate.
