For those of you that bought the jardine muffler straight from the factory, is the heat shield that came with the muffler supposed to replace the large cone shaped stock heat shield that is between the exhaust pipe and muffler?

yes, covers the head pipe jardine joint - so you can get rid of the bell shaped oem heat shield
