Hello,
I hope somebody can help me.

I installed a Dyna muffler in my 2006 S40, and at the beginning I thought it was a little more powerful, but after a few days, my bike became slower.

Now I have to take my bike to the dealer for the 3000 KM maintenance service, so I took off the harley muffler and installed again the OEM one, so I don't void my warranty. Wow! I did forgot how powerful was my bike!

Anyone can tell me why is this happening?

Thanks!
Rolando

Just changed the pipe. I heard re-jeting will be much more gas consuming.

Well then you only made the stock lean condition even worse.  I'm surprised it didn't run like crap.  It almost certainly ran hotter.  When you open up the exhaust, you increase the airflow (at least until you reach another bottleneck, like the air filter), which makes it horribly lean.  The stock mixture actually has too much air (or too little fuel) in its fuel/air mixture.  When you add more air by changing the exhaust, you MUST add more fuel.  That is accomplished in various places: pilot circuit (air mixture screw and pilot jet), main jet, and the needle position (white spacer).  There are a lot of posts on this topic and you really should read quite a few before just swapping mufflers.

I appreciate your help very much.

Actually I ask because I don't fully understand some of the posts.

I hope you can answer one more question, please.

If I put the muffler, add a K&N air filter, do the spacer thing and do the mixture ajdust inside the brass plug. Do I still need to re-jet (I understand re-jetting as the act of changing the pilots).

Thanks!

Rejetting will be necessary, at least the main jet.  The pilot jet may not require changing if you can adjust the pilot screw sufficiently.

Please take a look at the Technical Documents/Reference forum and read some of the carb and tuning posts like:

Also, please be sure to read the sticky post near the top of that forum entitled Posting Guidelines: DO NOT POST QUESTIONS HERE!.
