running into a problem with final engine assembly. The engine turns over perfectly with the starter when the two engine covers are not installed. Once I install either side the engine begins to bind up. Any ideas what could cause this?

What repairs did you do ?    for the right side I would suspect the clutch /clutch rod- cam . on the left side proper placement of the washers on the starter idler gear shafts .

Check the exploded parts diagram to see that you have all the shim washers in the proper places.
Try taking off just one side at a time to pinpoint the issue.
My guess is the left side, the stator is a strong magnet and can move washers around while installing it. If that is what happened, try a little grease on the washers to ''glue'' them in place during assembly.

Thanks. I did not split the cases. Top end and clutch rebuild. Cannot find good exploded view of magneto side to see if I have starter gear oriented correctly and location of washer

Go to a site like Ron Ayers,  pick, Suzuki OEM parts .Savage/s40 depending on year, you'll see expanded views & parts listed by stock numbers and price
