So I have replaced my speedometer with a GPS speedometer, and retro fitted it to where the stock speedo was. The cable now is not needed, but do I need to leave it attached? There is no speedometer connected to it, but where the cable attaches to the bike, does that neeed tot stay attached? If I were to disconnect the cable there would be an open hole where that cable was, and I am guessing I don't want anything getting into where that cable connects to the bike...

Not needed. You can just cap off the hole where it enters the case. Others here have done so and can tell you what easy method they used to safely cap it off. Stand by an they will chime in soon :)

The lower nut at the case uses an O-ring as a seal ,retain oil ,retain the nut, place a small disk /filed down coin? inside the nut , with the O-,ring ,retighten.
you shouldn't leave the cable in place the cable's twist is such that it acts to pump oil up toward the speedo to keep the cable lubed ,it may allow out without the speedo connected (not sure)

A little RTV around the base and things should be sealed right up.

The problem with using a pipe cap is the fact that pipe threads are tapered , and the threads for the nut that hold the lower end of the cable is not! When you tighten the cap it feels like the threads are matching up ,but it's the narrower threads up inside cutting into /or cross threading ,or being cross threaded by the harder bass threads . If I were going this way I would use RTV on the threaded areas only. I would use the stock O-ring in the top of the cap , the cap may be domed, but if the cap moves far enough , the O-ring should be trapped between the cap and case. That alone should seal the opening. somewhat narrow thread area and RTV would become a second barrier .
