I have a 1986 (Europe) who received a 2006 model engine (US). Carburetors are from old engine. Are there any differences that I should be aware of?

No differences that will matter. It should work just fine.

It sort of depends on what they did to make the wiring harness on the 86 bike mate up with the wiring harness on the 2006 engine.....as the wiring plugs are different on the wiring harness.  The part of the rotor that triggers the ignition on the 86 model is a bit different from the later bikes, and if you installed the 86 left side engine case (with electrical stator and ignition pick up) onto the 06 engine - the ignition timing will be wrong.  You have to put the 86 rotor on the 06 motor in order to keep the ignition timing correct if you change the left side engine cover.  The engine is sluggish if you don't put the 86 rotor on with the 86 engine cover.
