I know I need to re-jet. I ordered them from Lancer. Until they get here and I get them installed can I ride with half choke? Do I even need to worry about it? Will running lean hurt my scooter or is it just a performance thing? I de-snorkeled my air box and added a Thrush glasspack muffler.

You removed the air box?
Easiest would be to put the stock air filter back in 'till you re-jet.
Running lean is hard on the exhaust valves.
And the choke only enriches it in the low to midrange throttle, running on the freeway is probably not a good idea.

I removed the rubber thing on top of the air box. I still use a stock filter if that matters.

The restriction is the filter. I don't like cone filters because they don't have as much surface area (most of them) as the stock. I replaced the stock filter with a K&N, in the stock air box. That snorkel moves the air lower in the box, so the entire surface of the filter is used, not just the top.

Nope. When you open up the breathing in a motor you have to open up both sides. Your glass pak muffler opens up the exhaust, but you haven't opened up the intake. A K&N or cone filter will do that. You probably haven't changed the mixture that much- just made it louder.
Did you have to adjust the idle mixture screw to get it to run better after the muffler change?

I am out about 3 turns out. At very light throttle, it is fine. Like to maintain a 30mph speed in 3rd gear. Twist just a little and it stammers. When I hammer it, it seems to go fine.

No, because I hadn't opened up the exhaust then.
