I removed the lower mounting bolt and it was coated in engine oil. The bolt appears to go through the crankcase. Is it possible that it sits in oil? If so how do I prevent leaks when I put the bolt back?

The bolts go through channels outside the case, not through the actual crankcase.

It does not sit in oil, except what leaked into the through hole because the 50 foot pounds of clamping pressure was removed.

When you torque that big long bolt back up to 50 foot pounds, the leak will stop again.

Torque it to 80lbs and it will squeeze more cubes into the head... ;D...

Supporting the above,......
I know that when removing the long bolts that the hold the side stand mount, (necessary for installing FCs) oil will sometimes seep out of the split in crankcase. When the bolts are reinstalled and tightened, it will not leak.

+1 Routy.  I had the same experience when mounting forward controls.  No leaks since.
