Having some volume between filter & carb is desirable( read GOOD!), If its about the volume as the cylinder, then all the better. Old Feller has a Home Brew air filter that , If I hadnt already dropped the $$ for a K&N, I would be running. Low buck, high flow, good filtration. Maybe the design of the Bobber requires eliminating the airbox, but, if not, OF has what I call "The Answer" to filtering the air.

Can we leave the air box in and replace the ( carb to box ) conecter with the cone filter?

You can use a cone filter without removing the airbox but it is a tight squeeze getting it on and off.

Okay my bad!! I was looking for a Cheap Cone style one. I did see this thread. I had trouble with the Jedi lingo but it did look as though it was a worthy filter...
