It's a '08 with 2400 miles, all stock. Had been running great, I decided it was time to check the valve clearance and all was within specs, so no adjustments made.
Afterwards it seems that in the morning when I crank it up to go to work it runs rough at idle unil it is warmed up. ( when I get to the first traffic light I no longer notice the problem) The temps are around 70, the same as it has been, so I have not been choking it. I usually run 45- 60 MPH and gas mileage has dropped from 68mpg to 60 mpg.
Vacuum line is dry.
Air filter is clean.
Spark plug looked good.
Like I said, all I did was check the valve clearance.
Any ideas?

Double check everything you removed and replaced.

Could be a loose connection, electrical or vac line.

Check things that might have gotten pushed out of the way (wires, hoses) even if you didn't remove or intentially loosen them.

Ok I'll recheck after everything cools down. Just got back from I ride.
