Does anyone know if the brainbox from an 87 will work on a 98 engine?

not by itself - if I remember right you need the stator as well - believe there is a 97/98 cdi on ebay right now for cheap

Thanks alot I appreciate it. I have a whole engine, including everything but the carb. The stator is inside the engine isn't it?

Correction: It's the rotor you need and is located behind the LH engine cover.

if you are changing the stator, verify the rectifier is the same too.
