I have a 98 savage with an engine that is basically worn out. i called a cycle salvage business and asked about a used savage motor.  i was told that the only type of engine that was currently available from this business is the older 4 sp. 650 the man i talked to said it would bolt right in.  I have no gripes with riding a 4 sp., but will it truely be able to fit right in and replace my worn out engine?

As far as I know there is no difference.

If you go to install the older engine ask the seller to sell you the CDI (ignition unit) with the engine.
There's a difference in the rotor and the pickup of the ignition.
Or
When you install the older engine without the old CDI you have to take the 98 rotor and combined generator/ignition pick-up and fit it to the older engine.
